Maybe . . . the Shadow Aigis in the first game isn't the real one (play P3FES for more info ), so it has some sense if "the one behind this" does it with everyone else.

From my understanding,

Metis wasn't Aeigis's shadow. Rather, Aeigis had been wishing to turn back into a simple, non-human robot. Metis was the incarnation of Aeigis's "human" side. He emotions, desires, etc. If a recall, a shadow is the manifestation of a person's dark side that didn't want to admit exist. Metis wasn't really a shadow.

In my understanding, a Persona is a manifestation of the represed self, it doesn't have to be something universally considered "dark" or "wrong".

In P4C? The Arcanas are no longer listed on char select (so far).

They were in whatever this mode is but, yeah, not in the multiplayer char. select from what I've seen:

Well, in P4A it was Death so I would assume that it would be the same here.

She obtained the Fool arcana at the end of her story though. It could be either one.

Based on the ending of P4A, her arcana should be Fool, but I'd like to know for sure since that could carry a few implications with it.

She doesn't really own Thanatos, and the Fool arcana can carry any type of persona, so it's not a problem being Fool.

I don't mean that at all. All I'm saying is that if her arcana was shown as Fool in the loketest, it would indicate certain things concerning the narrative, most obviously that the game would be a direct sequel to P4A (which would solve the minor "update or sequel" debate some have).
